Genomes were generated through amplicon sequencing of 2500 bp amplicons with Molecular Biology Systems primers. The ARTIC fieldbioinformatics pipeline was used to generate consensus genomes. Analysis was repeated twice, once with the top of reference fasta cut off and once with the bottom of consensus fasta cut off, in order to overcome tandem repeats at either end of the genome.
